The Ontology for Biomedical Investigations (OBI) is an ontology that provides terms with precisely defined meanings to describe all aspects of how investigations in the biological and medical domains are conducted. OBI re-uses ontologies that provide a representation of biomedical knowledge from the Open Biological and Biomedical Ontologies (OBO) project and adds the ability to describe how this knowledge was derived. We here describe the state of OBI and several applications that are using it, such as adding semantic expressivity to (...) existing databases, building data entry forms, and enabling interoperability between knowledge resources. OBI covers all phases of the investigation process, such as planning, execution and reporting. It represents information and material entities that participate in these processes, as well as roles and functions. Prior to OBI, it was not possible to use a single internally consistent resource that could be applied to multiple types of experiments for these applications. OBI has made this possible by creating terms for entities involved in biological and medical investigations and by importing parts of other biomedical ontologies such as GO, Chemical Entities of Biological Interest (ChEBI) and Phenotype Attribute and Trait Ontology (PATO) without altering their meaning. OBI is being used in a wide range of projects covering genomics, multi-omics, immunology, and catalogs of services. OBI has also spawned other ontologies (Information Artifact Ontology) and methods for importing parts of ontologies (Minimum information to reference an external ontology term (MIREOT)). The OBI project is an open cross-disciplinary collaborative effort, encompassing multiple research communities from around the globe. To date, OBI has created 2366 classes and 40 relations along with textual and formal definitions. Vaccine research, as well as the development, testing, clinical trials, and commercial uses of vaccines involve complex processes with various biological data that include gene and protein expression, analysis of molecular and cellular interactions, study of tissue and whole body responses, and extensive epidemiological modeling. Although many data resources are available to meet different aspects of vaccine needs, it remains a challenge how we are to standardize vaccine annotation, integrate data about varied vaccine types and resources, and support advanced vaccine (...) data analysis and inference. To address these problems, the community-based Vaccine Ontology (VO) has been developed through collaboration with vaccine researchers and many national and international centers and programs, including the National Center for Biomedical Ontology (NCBO), the Infectious Disease Ontology (IDO) Initiative, and the Ontology for Biomedical Investigations (OBI). VO utilizes the Basic Formal Ontology (BFO) as the top ontology and the Relation Ontology (RO) for definition of term relationships. VO is represented in the Web Ontology Language (OWL) and edited using the Protégé-OWL. Currently VO contains more than 2000 terms and relationships. VO emphasizes on classification of vaccines and vaccine components, vaccine quality and phenotypes, and host immune response to vaccines. These reflect different aspects of vaccine composition and biology and can thus be used to model individual vaccines. More than 200 licensed vaccines and many vaccine candidates in research or clinical trials have been modeled in VO. VO is being used for vaccine literature mining through collaboration with the National Center for Integrative Biomedical Informatics (NCIBI). Multiple VO applications will be presented. (shrink)

There are two opposing views concerning intuitive cases of wage exploitation. The first denies that they are cases of exploitation at all. It is based on the nonworseness claim: there is nothing wrong with a discretionary mutually beneficial employment relationship. The second is the reasonable view: some employment relationships can be exploitative even if employers have no duty towards their employees. This article argues that the reasonable view does not completely defeat defences of wage exploitation, because these do not rely (...) solely on the nonworseness claim. They also rely on the idea, popularised by Alan Wertheimer, that exploitation is a form of disequilibrium price occurring in defective markets. The article then proceeds to criticise Wertheimer’s account through neoclassical, new institutional, and Austrian economics. It concludes that considerations for economic efficiency are irrelevant to assessing intuitions regarding exploitation. (shrink)

In 1949, the Department of Philosophy at the University of Manchester organized a symposium “Mind and Machine” with Michael Polanyi, the mathematicians Alan Turing and Max Newman, the neurologists Geoff rey Jeff erson and J. Z. Young, and others as participants. Th is event is known among Turing scholars, because it laid the seed for Turing’s famous paper on “Computing Machinery and Intelligence”, but it is scarcely documented. Here, the transcript of this event, together with Polanyi’s original statement and (...) his notes taken at a lecture by Jeff erson, are edited and commented for the fi rst time. Th e originals are in the Regenstein Library of the University of Chicago. Th e introduction highlights elements of the debate that included neurophysiology, mathematics, the mind-body-machine problem, and consciousness and shows that Turing’s approach, as documented here, does not lend itself to reductionism. Saul Kripke once noted that there is a tight connection between computation and de re knowledge of whatever the computation acts upon. For example, the Euclidean algorithm can produce knowledge of which number is the greatest common divisor of two numbers. Arguably, algorithms operate directly on syntactic items, such as strings, and on numbers and the like only via how the numbers are represented. So we broach matters of notation. The purpose of this article is to explore the relationship between (...) the notations acceptable for computation, the usual idealizations involved in theories of computability, flowing from Alan Turing’s monumental work, and de re propositional attitudes toward numbers and other mathematical objects. To justify inductive inference and vanquish classical skepticisms about human memory, external world realism, etc., Richard Fumerton proposes his “inferential internalism,” an epistemology whereby humans ‘see’ by Russellian acquaintance Keynesian probable relations (PRs) between propositions. PRs are a priori necessary relations of logical probability, akin to but not reducible to logical entailments, such that perceiving a PR between one’s evidence E and proposition P of unknown truth value justifies rational belief in P to an objective degree. A recent critic (...) of inferential internalism is Alan Rhoda, who questions its psychological plausibility. Rhoda argues that in order to see necessary relations between propositions E and P, one would need acquaintance with too many propositions at once, since our evidence E is often complex. In this paper, I criticize Rhoda’s implausibility objection as too quick. Referencing the causal status effect (CSE) from psychology, I argue that some of the complex features of evidence E contribute to our type-categorizing it as E-type, and thus we do not need to ‘see’ all of the complex features when we see the PR between E and P. My argument leaves unchanged Fumerton’s justificatory role for the PR, but enhances its psychological plausibility. (shrink)

Science education aims to develop the skills and understanding necessary for science learning, with a focus on developing ideas about science and the nature of science. One of the main purposes of science education is to determine the true nature of science and to determine an education model in this direction. In this context, the concept of paradigm, which Kuhn put forward as a result of his studies on the history of science, has led to a change in views on the nature of science and science education. For Kuhn, science education is the process of conveying the paradigm underlying the current way of doing science to scientists and students because science education is possible only in the normal science period. Kuhn’s educational model is carried out through students who repeatedly try to solve puzzles or problems encountered in relation to the current paradigm. Kuhn’s understanding of science education is seen by Karl Popper, John Watkins and Richard Bailey as a rigid, conservative, dogmatic and indoctrinational education approach with the claim that it prevents critical thinking. In this context, the article primarily examines Kuhn’s thoughts on science education and the reflections of these thoughts in the field of education. Then, it is argued that Kuhn’s views on science education are not dogmatic as claimed, he does not emphasize indoctrination, and that such interpretations cannot go beyond a radical approach. Finally, in the article, it is emphasized that Kuhn’s understanding of science education should be evaluated only as a description of science education. (shrink)

Several scholars, including Martin Hengel, R. Alan Culpepper, and Richard Bauckham, have argued that Papias had knowledge of the Gospel of John on the grounds that Papias’s prologue lists six of Jesus’s disciples in the same order that they are named in the Gospel of John: Andrew, Peter, Philip, Thomas, James, and John. In “A Note on Papias’s Knowledge of the Fourth Gospel” (JBL 129 [2010]: 793–794), Jake H. O’Connell presents a statistical analysis of this argument, according to (...) which the probability of this correspondence occurring by chance is lower than 1%. O’Connell concludes that it is more than 99% probable that this correspondence is the result of Papias copying John, rather than chance. I show that O’Connell’s analysis contains multiple mistakes, both substantive and mathematical: it ignores relevant evidence, overstates the correspondence between John and Papias, wrongly assumes that if Papias did not know John he ordered the disciples randomly, and conflates the probability of A given B with the probability of B given A. In discussing these errors, I aim to inform both Johannine scholarship and the use of probabilistic methods in historical reasoning. (shrink)

In this essay, I look at some extraordinary actors who never got their due—actors who had distinguished careers, but never won an Academy Award for acting. I review the work of: Joseph Cotten; Orson Welles; Edward G. Robinson; Cary Grant; James Mason; Richard Burton; Claude Rains; Alan Ladd: Robert Mitchum; and Fred MacMurray. In each case, I explore the actor’s best work, what made his acting outstanding, and offer possible explanations why he was not so honored.

In 1951 John Rawls expressed these convictions about the fundamental issues in metaethics: [T]he objectivity or the subjectivity of moral knowledge turns, not on the question whether ideal value entities exist or whether moral judgments are caused by emotions or whether there is a variety of moral codes the world over, but simply on the question: does there exist a reasonable method for validating and invalidating given or proposed moral rules and those decisions made on the basis of them? For (...) to say of scientific knowledge that it is objective is to say that the propositions expressed therein may be evidenced to be true by a reasonable and reliable method, that is, by the rules and procedures of what we may call "inductive logic"; and, similarly, to establish the objectivity of moral rules, and the decisions based upon them, we must exhibit the decision procedure, which can be shown to be both reasonable and reliable, at least in some cases, for deciding between moral rules and lines of conduct consequent to them.1 In this passage Rawls reconfigured the issue of moral objectivity and so reoriented the practice of metaethics from linguistic analysis to rational methodology. In so doing, his work has provided inspiration to philosophers as disparate in normative views as Thomas Nagel,2 Richard Brandt3, Alan Gewirth4, and David Gauthier.5 Rawls replaced the Moorean question, Do moral terms refer? with the Rawlsian question, Can moral judgments be the outcome of a rational and reliable procedure? He later gave a resoundingly positive answer to this question6 and later still, a more tentative one.7 Rawls' considered qualification of his earlier enthusiasm about the extent to which moral philosophy could be "part of the theory of rational choice"8 is a tribute to the seriousness with which he took his critics' objections. David Rosenthal explains conscious mentality in terms of two independent, though complementary, theories—the higher-order thought (“HOT”) theory of consciousness and quality-space theory (“QST”) about mental qualities. It is natural to understand this combination of views as constituting a kind of representationalism about experience—that is, a version of the view that an experience’s conscious character is identical with certain of its representational properties. At times, however, Rosenthal seems to resist this characterization of his view. We explore here whether and to what (...) extent it makes sense to construe Rosenthal’s views as representationalist. Our goal is not merely terminological—discerning how best to use the expression ‘representationalism’. Rather, we argue that understanding Rosenthal’s account as a kind of representationalism permits us not only to make sense of broader debates within the philosophy of mind, but also to extend and clarify aspects of the view itself. By definition, pain is a sensory and emotional experience that is felt in a particular part of the body. The precise relationship between somatic events at the site where pain is experienced, and central processing giving rise to the mental experience of pain remains the subject of debate, but there is little disagreement in scholarly circles that both aspects of pain are critical to its experience. Recent experimental work, however, suggests a public view that is at odds with this conceptualisation. (...) By demonstrating that the public does not necessarily endorse central tenets of the “mental” view of pain (subjectivity, privacy, and incorrigibility), experimental philosophers have argued that the public holds a more “body-centric” view than most clinicians and scholars. Such a discrepancy would have important implications for how the public interacts with pain science and clinical care. In response, we tested the hypothesis that the public is capable of a more “mind-centric” view of pain. Using a series of vignettes, we demonstrate that in situations which highlight mental aspects of pain the public can, and does, recognize pain as a mental phenomenon. We also demonstrate that the public view is subject to context effects, by showing that the public’s view is modified when situations emphasizing mental and somatic aspects of pain are presented together. The problem of approximating a propositional calculus is to find many-valued logics which are sound for the calculus (i.e., all theorems of the calculus are tautologies) with as few tautologies as possible. This has potential applications for representing (computationally complex) logics used in AI by (computationally easy) many-valued logics. It is investigated how far this method can be carried using (1) one or (2) an infinite sequence of many-valued logics. One of the most promising theories of consciousness currently available is higher-order thought (“HOT”) theory, according to which consciousness consists in having suitable HOTs regarding one’s mental life. But critiques of HOT theory abound. We explore here three recent objections to the theory, which we argue at bottom founder for the same reason. While many theorists today assume that consciousness is a feature of the actually existing mental states in virtue of which one has experiences, this assumption is in tension (...) with the underlying motivations for HOT theory and arguably false. We urge that these objections, though sophisticated, trade on this questionable conception of consciousness, thereby begging the question against HOT theory. This article explores the Nuffield Council on Bioethics’ recent report about non-invasive prenatal testing. Given that such testing is likely to become the norm, it is important to question whether there should be some ethical parameters regarding its use. The article engages with the viewpoints of Jeff McMahan, Julian Savulescu, Stephen Wilkinson and other commentators on prenatal ethics. The authors argue that there are a variety of moral considerations that legitimately play a significant role with regard to (prospective) parental decision-making (...) in the context of NIPT, for example, views on the morality of abortion and understandings of the impact of disability on quality of life. The variable nature of such considerations, both singularly and combined, suggests that any approach to NIPT should be sensitive to and understanding of similarly variable parental assessments and decisions. The implications of the approach developed for current and future policies in this area are explored, along with the impact of such arguments on ideas about procreative beneficence. (shrink)

Models of collective deliberation often assume that the chief aim of a deliberative exchange is the sharing of information. In this paper, we argue that an equally important role of deliberation is to draw participants’ attention to pertinent questions, which can aid the assembly and processing of distributed information by drawing deliberators’ attention to new issues. The assumption of logical omniscience renders classical models of agents’ informational states unsuitable for modelling this role of deliberation. Building on recent insights from psychology, (...) linguistics and philosophy about the role of questions in speech and thought, we propose a different model in which beliefs are treated as answers directed at specific questions. Here, questions are formally represented as partitions of the space of possibilities and individuals’ information states as sets of questions and corresponding partial answers to them. The state of conversation is then characterised by individuals’ information together with the questions under discussion, which can be steered by various deliberative inputs. Using this model, deliberation is then shown to shape collective decisions in ways that classical models cannot capture, allowing for novel explanations of how group consensus is achieved. (shrink)

Darwiche and Pearl’s seminal 1997 article outlined a number of baseline principles for a logic of iterated belief revision. These principles, the DP postulates, have been supplemented in a number of alternative ways. Most suggestions have resulted in a form of ‘reductionism’ that identifies belief states with orderings of worlds. However, this position has recently been criticised as being unacceptably strong. Other proposals, such as the popular principle (P), aka ‘Independence’, characteristic of ‘admissible’ operators, remain commendably more modest. In this (...) paper, we supplement the DP postulates and (P) with a number of novel conditions. While the DP postulates constrain the relation between a prior and a posterior conditional belief set, our new principles notably govern the relation between two posterior conditional belief sets obtained from a common prior by different revisions. We show that operators from the resulting family, which subsumes both lexicographic and restrained revision, can be represented as relating belief states associated with a ‘proper ordinal interval’ (POI) assignment, a structure more fine-grained than a simple ordering of worlds. We close the paper by noting that these operators satisfy iterated versions of many AGM era postulates, including Superexpansion, that are not sound for admissible operators in general. (shrink)

We describe the rationale for an application ontology covering the domain of human body fluids that is designed to facilitate representation, reuse, sharing and integration of diagnostic, physiological, and biochemical data, We briefly review the Blood Ontology (BLO), Saliva Ontology (SALO) and Kidney and Urinary Pathway Ontology (KUPO) initiatives. We discuss the methods employed in each, and address the project of using them as starting point for a unified body fluids ontology resource. We conclude with a description of how the (...) body fluids ontology initiative may provide support to basic and translational science. (shrink)

Aims: The Research Diagnostic Criteria for Temporomandi¬bular Disorders (RDC/TMD) Axis I diagnostic algorithms were demonstrated to be reliable but below target sensitivity and specificity. Empirical data supported Axis I algorithm revisions that were valid. Axis II instruments were shown to be both reliable and valid. An international consensus workshop was convened to obtain recommendations and finalization of new Axis I diagnostic algorithms and new Axis II instruments. Methods: A comprehensive search of published TMD diagnostic literature was followed by review and (...) consensus via a formal structured process by a panel of experts for revision of the RDC/TMD. Results: The recommended Diagnostic Criteria for TMD (DC/TMD) Axis I protocol includes both a valid screener for pain diagnoses and valid criteria for the most common pain-related TMDs and for one intra-articular disorder. The Axis II protocol retains selected RDC/TMD screening instruments augmented with new instruments to better assess the interactions between pain and psychosocial functioning. A comprehensive classification system is also presented. Conclusion: The recommended evidence-based DC/TMD protocol is appropriate for use in both the clinical and research settings. Simple Axis I and II screening tests augmented by validated Axis I and Axis II instruments allow for identification of simple to complex TMD patients. (shrink)

It is commonly thought that such topics as Impossibility, Incompleteness, Paraconsistency, Undecidability, Randomness, Computability, Paradox, Uncertainty and the Limits of Reason are disparate scientific physical or mathematical issues having little or nothing in common. I suggest that they are largely standard philosophical problems (i.e., language games) which were resolved by Wittgenstein over 80 years ago. -/- Wittgenstein also demonstrated the fatal error in regarding mathematics or language or our behavior in general as a unitary coherent logical ‘system,’ rather than as (...) a motley of pieces assembled by the random processes of natural selection. “Gödel shows us an unclarity in the concept of ‘mathematics’, which is indicated by the fact that mathematics is taken to be a system” and we can say (contra nearly everyone) that is all that Gödel and Chaitin show. "Transparency" is the constant refrain of democratic politics, a promised aid to accountability and integrity in public life. Secrecy is stigmatized as a work of corruption, tolerable by a compromise of democratic principles. My dissertation challenges both ideas. It argues that secrecy and transparency are best understood as complementary, not contradictory, practices. And it develops a normative account of liberal democratic politics in which duties of transparency coexist with permissions to act behind closed doors. The project begins with some history. (...) I show that the language of transparency gained currency only in the last quarter century, and explain how its proximate sources promote three dubious assumptions—that disclosure should in principle be maximized, that it prevents misrule more or less automatically, and that its value is either instrumental, or rooted in a reductive notion of democracy as the rule of popular opinion. Against these assumptions, I sketch an alternative account of liberal democracy centered on the logics of representation, liberty, and equality. These three "logics of self-government" give rise to duties of transparency binding on public and private actors alike. Such obligations have bite, I argue, but they are not all-encompassing. Indeed, the same ideals of representation, liberty, and equality license concealment in a range of important contexts, including deliberation and dissent. Having made this case, I go on to explain how secrecy and transparency can form a "democratic dyad," deepening rather than undermining the project of self-rule. Lastly, I address the limits of conventional transparency practices. Taken alone, disclosure is subject to a range of pitfalls, often failing to produce the results promised in transparency’s name. While my non-instrumental case for openness is not destabilized by this analysis, it does suggest that mandating disclosure is rarely enough. I therefore propose a series of adversarial practices to facilitate the checking of unjustifiable secrecy, and highlight the critical role of interpretation in efforts to make power intelligible. In the end, my dissertation offers a novel defense of secrecy and transparency that highlights rather than minimizes the hard work of political engagement. (shrink)
